Ward, Fitz, Simmons, & Melinda already worked for SHIELD. The show's not canon here but everything before the show still happened to them. Fitz & Simmons being good friends. Melinda's past of her becoming known as "The Calvary:. Ward having a similar dark past. Skye living in a van and being a hacker.
The Centipede organization and other villains can still be here. They'd just have different origins. Or be part of the rebellion or working for Loki now. You'd just have to tweak their histories or give them new ones if you want them to fit in this rp.
